Here's a few in the city centre which I'd definitely recommend:

The George, Borough High St; nearest tube London Bridge - old coaching
  inn, rebuilt in 1676, always has a large range of good beer
The Anchor, Bank End, nr Clink St; nearest tube London Bridge - right
  by the river, also close to Borough market; avoid their restaurant
  as it's ridiculously expensive for what you get
Vinopolis; nearest tube London Bridge
  This isn't really a pub, it's a "wine experience" but they have a
  damned fine restaurant with lots of excellent wines
Doggetts Coat and Badge, southern end of Blackfriars Bridge; nearest tube
  Blackfriars or Southwark - a modern building on the site of a much
  older pub, but still very good, with seating on the riverbank
Some boat whose name I can never remember, Swan Lane Pier; nearest tube
  Monument - good in the summer, when you can sit on the top deck drinking
  cold beer in the warm sunshine watching the river traffic go by
The Pride of Spitalfields, Heneage St, off Brick Lane; nearest tube
  Aldgate East - very well-kept Fullers beers, and convenient for the
  hordes of curry houses on Brick Lane
The Jerusalam Tavern, Britton St; nearest tube Farringdon - hard to find,
  and very small, but worth it.  Very close to ...
St John - not a pub, but a restaurant.  Heaven for carnivores.  Expensive,
  no vegetarian food.
The Cittie of Yorke, Holborn; nearest tube Chancery Lane - very large
  pub, but with loads of little nooks and crannies, so surprisingly
  good for a quiet drink.  Especially in the cellar bar.
Duke of Albemarle, Dover St; nearest tube Green Park - yer basic
  Victorian pub, but with good beer and you can usually find some free
  seats upstairs
The Tottenham, Oxford St, near Tottenham Court Road; nearest tube TCR -
  the only pub on Oxford St.  Very busy, but they do good beer if you
  need a thirst-quencher after shopping :-)  TCR is where most of the
  geeky electronic gadgetry shops are, and there are computer fairs
  most Saturdays.
De Hems, Macclesfield St, Chinatown; nearest tubes Picadilly Circus or
  Leicester Square - a Dutch pub, serving Dutch and Belgian beers, in
  Chinatown.  A bit odd :-)  Very popular in the evenings and whenever
  Holland are playing football.  The beers are superb as you would
  expect, and there's a great choice of food on Gerrard St nearby, and
  it's right in the centre of the West End.
Shakespeares Head, Carnaby St; nearest tube Oxford Circus - a good pub
  serving good food and beer, and with seating outside.  Carnaby St
  itself, though, is nothing like its reputation
The Windmill, Mill St; nearest tube Oxford Circus - a fairly basic
  boozer, mainly catering to the posh twits from the surrounding area.
  But go there for the excellent food.  Especially the steak n' kidney
  pies
