FWIW, VMWare Workstation (and thus hopefully VMWare Fusion) do OpenGL  
very nicely, properly passing the OpenGL calls in the guest up to the  
host.  It might not be play the latest game great, but it certainly  
works reasonably well for various 3D programs and screen savers.

I thought that Ubuntu should be able to be setup to be a native OS  
rather than strictly a bootcamp OS.

Have you tried googling for something like:
Mac Pro Bootcamp OSX XP Ubuntu triple boot
That seems to return lots of guides to follow.
