Have you considered a case that can take a metric buttload of disks?
Something like a Norco RPC-4020, RPC-4220, RPC-4224 or similar (for those
in Europe, X-Case and Ri-vier sell similar). A bit pricier but then you
don't need to worry about the performance hit of port multipliers, etc.
The HardOCP forums (in particular sub-forum [1] and thread [2]) make for
interesting reading for those interested in larger x86-based home storage
systems.
